I went back to the recommended values on the pots and now it sounds good. I boxed this up and put the flashing leds through the enclosure - its a pretty cool, if gimmicky, effect.
I bypassed the presence and the gain by just putting resistors in there. I figure I like the gain it has, so a 500k resistor saved some space.
